Since it is your first time, I'd say ride the F-Line around Embarcadero and have clam chowder in a sourdough bread bowl at Fisherman's Wharf (but don't stay there any longer than you have to). The free bus tour around the Presidio is kind of neat and also drops you off at a nice GG Bridge viewing spot. Book Alcatraz ASAP. It fills up pretty quick.
